After reading the paper, especially the sections about how they attack/eat their prey, it seems that we should be using two hooks.

One hook through the head and one through the belly area for fin bait, and one at the top and one through the bottom/head for squish.

Or am I missing something?

Ray used to do that.  No reason to use two hooks as one will always be gut hooked.  Unless you are using a giant bait or planning on keeping them, there is no real good reason for the complications that arise if you want to release them.

Totally agree here. Tied on a few rigs early in surf shark fishing forays and they had the stinger hook, 2nd hook was always a b!tch to remove.
